Medicwave Bioinformatics Suite™ (MBS™) for label-free proteomics is a software package containing several different software tools for analyzing data samples from mass spectrometry instruments. MBS™ is a software suite containing tools for data pre-processing, data exploration, data mining, multivariate statistics, and statistical presentation and visualization of results.

MBS™ is a flexible software solution allowing for a smooth transition from data visualization and hypothesis generation to comprehensive analytical validation (performed with the aid of state-of-the-art statistical and data mining methods). While preserving necessary flexibility in performing data analysis tasks, MBS™ key functionality is intuitive user guidance, which helps the user to reach the analytical goals faster and assures that the consecutive steps of a complex analytical pipeline are performed in a correct order.

MBS™ can be installed on Microsoft Windows® XP, Windows® Vista or Windows® 7. MBS™ requires 2 GB of RAM memory. MBS™ is provided as a 32-bit and a 64-bit version. MBS™ can only import or display data files which fit into the RAM memory, restricted to the limitations set by Windows®. RAW files of maximum 400 MB are restricted for the 32-bit version of MBS™. For large RAW files, from 400 MB to over 1 GB in size, the 64-bit version of MBS™ is required with 8 GB of RAM memory.

The pipeline below is shown for LC MS data. However, a similar pipeline is available for MALDI analyses also!

The difference between the LC MS pipeline and the MALDI pipeline is that Protein Identification requires data containing MS/MS spectra which is available for the LC MS pipeline.

MBS™ is able to read many different LC-MS data formats, from MzML, MzData and MzXML, to certain raw data formats such as Thermo Xcalibur® RAW. Filters are used to reduce chemical and random noise as well as baseline trends. Algorithms are thereafter applied to detect peptidic features in LC-MS data, and then to align multiple experiments with each other as well as to match the corresponding ion species across many samples.

Powerful pattern recognition techniques and comprehensive statistical evaluation methods are used to filter out the relevant information from different sample groups. Using different data mining tools, e.g. dimension reduction methods such as PCA and PLS or classification methods such as SVM or LDA, statistically relevant features (biomarker candidates) can be detected.

The quantitative analysis of MS data often results in the discovery of interesting peptides (biomarker candidates) by differentiating between different groups, e.g. patient samples and control samples. Thereafter, MS data are linked with MS/MS data. The discovery of interesting peptides can be followed by database searches for protein identification using MS/MS data.

The license allows MBS™ to be installed on 1, 3 or 5 computers depending on what license was purchased.

The Professional edition is the complete and unlimited version of MBS™. The Professional license is a perpetual license (one-time purchase), not an annual fee, and unlimited in time, with no restrictions, and allows an unlimited number of data imports and an unlimited number of analyses. The license includes a 1-year warranty covering technical support and all software updates. The service and support contract will expire one (1) year after the purchase of MBS™. An annual service and support contract can be purchased for an additional year after the expiration date, and for every year thereafter. The service and support includes technical support, training and new software updates. The additional service and support contract is voluntary (optional), and it costs 18% of the cost for which MBS™ was purchased.
